Propagation of Twist Solitons in Fully Inhomogeneous DNA Chains

نویسندگان

چکیده

We report on numerical investigations concerning the propagation of solitons in a real DNA chain (the Human Adenovirus 2) using realistic model torsional dynamics; this takes fully into account inhomogeneities chain. find that twist propagate for considerable distances (2-10 times their diameters) before stopping due to phonon emission. Our results show may exist chains; and more general level solitonic can take place highly inhomogeneous media.

Propagation of twist solitons in real DNA chains

We report on numerical investigations concerning the propagation of solitons in a real DNA chain (the Human Adenovirus 2) using a realistic model of DNA torsional dynamics; this takes fully into account the inhomogeneities in the real chain. We find that twist solitons propagate for considerable distances (2− 10 times their diameters) before stopping due to phonon emission. Our results show tha...

5 Propagation of Discrete Solitons in Inhomogeneous Networks

In many physical applications solitons propagate on supports whose topological properties may induce new and interesting effects. In this paper, we investigate the propagation of solitons on chains with a topological inhomogeneity generated by the insertion of a finite discrete network on the chain. For networks connected by a link to a single site of the chain, we derive a general criterion yi...

Twist-stretch profiles of DNA chains.

Helical molecules change their twist number under the effect of a mechanical load. We study the twist-stretch relation for a set of short DNA molecules modeled by a mesoscopic Hamiltonian. Finite temperature path integral techniques are applied to generate a large ensemble of possible configurations for the base pairs of the sequence. The model also accounts for the bending and twisting fluctua...

Twist solitons in complex macromolecules: from DNA to polyethylene

DNA torsion dynamics is essential in the transcription process; simple models for it have been proposed by several authors, in particular Yakushevich (Y model). These are strongly related to models of DNA separation dynamics such as the one first proposed by Peyrard and Bishop (and developed by Dauxois, Barbi, Cocco and Monasson among others), but support topological solitons. We recently devel...

Weakly nonparaxial effects on the propagation of (1+1)D spatial solitons in inhomogeneous Kerr media

The widely used approach to study the beam propagation in Kerr media is based on the slowly varying envelope approximation (SVEA) which is also known as the paraxial approximation. Within this approximation, the beam evolution is described by the nonlinear Schrödinger (NLS) equation. In this paper, we extend the NLS equation by including higher order terms to study the effects of nonparaxiality...
